This reproducible R Markdown analysis was created with workflowr (version 1.7.2). The Checks tab describes the reproducibility checks that were applied when the results were created. The Past versions tab lists the development history.
Great! Since the R Markdown file has been committed to the Git repository, you know the exact version of the code that produced these results.
Great job! The global environment was empty. Objects defined in the global environment can affect the analysis in your R Markdown file in unknown ways. For reproduciblity it’s best to always run the code in an empty environment.
The command set.seed(20260831) was run prior to running
the code in the R Markdown file. Setting a seed ensures that any results
that rely on randomness, e.g. subsampling or permutations, are
reproducible.
Great job! Recording the operating system, R version, and package versions is critical for reproducibility.
Nice! There were no cached chunks for this analysis, so you can be confident that you successfully produced the results during this run.
Great job! Using relative paths to the files within your workflowr project makes it easier to run your code on other machines.
Great! You are using Git for version control. Tracking code development and connecting the code version to the results is critical for reproducibility.
The results in this page were generated with repository version 3f3cefd. See the Past versions tab to see a history of the changes made to the R Markdown and HTML files.
Note that you need to be careful to ensure that all relevant files for
the analysis have been committed to Git prior to generating the results
(you can use wflow_publish or
wflow_git_commit). workflowr only checks the R Markdown
file, but you know if there are other scripts or data files that it
depends on. Below is the status of the Git repository when the results
were generated:

These are the previous versions of the repository in which changes were
made to the R Markdown (analysis/index.Rmd) and HTML
(docs/index.html) files. If you’ve configured a remote Git
repository (see ?wflow_git_remote), click on the hyperlinks
in the table below to view the files as they were in that past version.

This website documents the data, statistical analyses, and publication outputs for a multi-country study of excess mortality during the COVID-19 pandemic. The repository contains the exact source snapshots used for the analysis and separates computationally intensive model fitting from lightweight reporting.
Each page provides the manuscript caption, the code used to construct the publication artifact from precomputed analysis results, and downloadable output.
| Publication item | Description |
|---|---|
| Figure 1 | Seasonally Adaptive Mortality Model illustration |
| Figure 2 | Initial- and Delta-wave P-scores in Europe |
| Figure 3 | Initial- and Delta-wave P-scores in North America |
| Figure 4 | P-scores by vaccination group over time |
| Figure 5 | Female-minus-male P-score differences over time |
| Table 1 | Wave-specific P-scores for selected regions |
The regional analyses page maps the common estimands to the source-specific pipelines for Europe, England and Wales, Ireland, Canada, and the United States. The statistical methods page records the shared model and summary definitions.
The supplementary overview provides a frozen inventory, summary definitions, and complete downloads. Interactive pages expose geography-specific mortality and P-score time series and all four wave-specific map summaries without loading posterior draws or fitted model objects in the browser.
Exact reproduction uses the versioned files under
data/raw/. Provider-hosted data may subsequently be
revised; the optional access scripts retrieve current versions without
replacing the repository snapshots. See data
sources and reproduction
instructions for details.
Model fits and posterior draws are intentionally excluded from Git because they are large and computationally expensive to recreate. Website generation reads the tracked publication figures and table and does not refit any model.
